Well, the lilypond Welcome file works fine, at least for me it does, and its only purpose as far as I know is to provide instructions on the use of it in Windows. I simply wouldn't worry about it, unless you're trying to get rid of that cmd that comes up and doesn't go away. Is that what you are trying to do?
